During the title sequence showing young Bruce's parents being shot by a mugger (presumably Joe Chill), Thomas Wayne makes a fist and tries to attack the mugger, presumably to defend his family. Being a doctor, he would know that he was not faster than a bullet, but it is later revealed that the entire title sequence was one of the strange dreams that Bruce frequently has throughout this movie so the laws of logic and physics don't exactly need to make sense. Having stated that, it's possible that his parents died a different way than Bruce remembers completely, as he has been fighting for twenty years in Gotham City as Batman and has an idealized vision of his parents.
