Considering the amount of crew members on the Prometheus who are present when Peter Weyland is discovered on-board, it's possible that only Shaw and Holloway didn't know what the real purpose of the mission was and were just led on by Weyland and Vickers. This is very much like the original Alien movie, when Ash reveals the true purpose of the mission: to bring back the Xenomorph for experimentation by the Weyland-Yutani Company.
