The first two films in the series operate under the "predestination paradox," in which time travel doesn't change the past but ends up causing the events that are already known, sometimes by means of the characters' attempts at prevention. The Terminator which was sent back ended up being the basis for the research and development that led to Skynet. John Connor exists because he sent his own father back through time to conceive him. Thus, the future from which the Terminator and Reese arrive is already the result of their having traveled through time. The ending of the second film never definitively stated that Skynet had been prevented. This film, however, while still treating Judgment Day as "inevitable," shows the actions of the time travelers as having changed the circumstances, if not the outcome, of Judgment Day. The future assassination of John Connor also seems to have changed the future war, as the machines attempted no such thing in the previous films, as killing him after humanity had won the war would not re-enslave mankind.
