According to Godzilla vs. Kong - The Official Movie Novelization, there was indeed a second Ghidorah skull of unknown origin inside Mechagodzilla and not just a piece of the Mecha's DNA, whereas the only reference to a second skull's existence in the film is Bernie Hayes speculating in regards to the skull cockpit, "there's one here, and another one inside of [Mechagodzilla]".
