One of the major plot points of the film is Kryptonite being turned into weapons to be used against Superman and that the only two samples found are the little sliver in Lex Luthor's possession as well as the larger rock found from the Indian Ocean site that Luthor wants transferred over to America. However, it is never explained why such a detrimental-to-Kryptonian-physiology element would be on the Black Zero or the World Engine. A potential theory is that it is used as a fuel source, but that's just a theory.
