Superman, during their fight, calls Batman 'Bruce'. A popular theory is that he uncovered Batman's identity at Lex Luthor's fundraiser party when he overhears Bruce talking Alfred. However, there is nothing to indicate in their conversation that Bruce Wayne is Batman. More than likely, Clark thought Bruce was just doing an act of corporate espionage. So, it is still unexplained how Clark knows that Batman is Bruce Wayne.
