The Pentagon said they "couldn't reconcile the unreality of S.H.I.E.L.D. and our place in it." (to elaborate, it's left ambiguous as to whether S.H.I.E.L.D. is a national or international agency, and the Pentagon didn't like the implication that the U.S. military would answer to anyone but the U.S. government) and thus declined involvement in this movie. However, the U.S. Army did get involved.
