Whenever Knuckles gets tricked by Eggman in the games, he doesn't catch on until the doctor straight up betrays him to his face. Here, he almost relents to Sonic during their encounter in Siberia after the latter sincerely pleads to their Commonality Connection and starts to question his judgement of Sonic when he chooses to save Tails over recovering the compass to the Master Emerald.
