Mechagodzilla being created from the remains of Ghidorah is a call back to the Mechagodzilla in Godzilla vs Mechagodzilla II (1993), where the G-Force uses the remains of Mecha-King Ghidroah to construct Mechagodzilla. A manga version of said film also alluded where remnants of Mecha-King Ghidorah's program takes control of Mechagodzilla to kill Godzilla.
