It's established in the Godzilla: King of the Monsters (2019) novelization and still implied in the film that Ghidorah's Healing Factor requires energy to work. It's entirely possible that this mechanic is precisely what causes Ghidorah's lingering influence in the skull and inside MechaGodzilla to awaken once MechaGodzilla is fully powered.
