After Karai/The Shredder destroys the turtles' lair, they take refuge in an abandoned pumping station for a reservoir which they make the new lair. Which is why the intro sequence was changed again mid-Season 4 to reflect the new changes (a new lair, new Battle Shell and a new Shredder).
