Contrary to popular belief, as was revealed in Winter Soldier, Fury did not "lose" his eye. Hence why he never replaces it with a fake glass one from the case Coulson hands to him. As a former spy, it's in his training to keep secrets, and as Fury tells Pierce in Winter Soldier, "if you want to stay ahead of me, you need to keep BOTH eyes open." Plus, the rumors of Fury getting his eye burned out by the Kree is a lot less embarrassing than getting his eye scratched by an alien creature that's in the form of an Earth cat and just added to the mystery and legend of Fury.
