According to Godzilla vs. Kong - The Official Movie Novelization, Godzilla was oblivious to the fact humans considered him their enemy due to his attempt to root out Ghidorah/Mechagodzilla in Florida, until the fleet transporting Kong off Skull Island tried to fight him off.
