During the final battle when Leonardo and Donatello face Ra's al Ghul he states that Batman sends children to do his work for him and that another must die to teach him the follies of his ways. This is an obvious reference to Jason Todd, the 2nd Robin, who was killed when Ra's al Ghul hired the Joker to distract Batman during one of his schemes.
