Troy Duffy wanted to make the Paul Smecker character gay to put even more of an emphasis with how at odds he was with the rest of the cops in the film. It also serves to make an even stronger point later on in the film when Smecker is seen as a genius investigator in the other cop's eyes. The Boston cops he is working with know he's gay, but it's become a non-issue. Duffy also anecdotes about a friend of his who was a closeted homosexual and who came out of the closet after watching the film.
