This film has the official introduction of the Guardian Units of Nations, better known as GUN, the fictional secret organization found in the Adventure series. One of their helicopters that flies Tom and Maddie back to Green Hills even has 'SA-2' next to the rotor. Given the multitude of Adventure series references alongside the involvement of GUN in Shadow the Hedgehog (2005), fans may not have been so surprised to hear the mention of a "Project Shadow", aka Shadow the Hedgehog, in the movie's credit scene.
