Theories state that Eobard Thawne (Reverse Flash) would return even though Eddie Thawne killed himself to save Barry. Eobard kidnapped Eddie saying he is his insurance so he possibly saved some of Eddie's DNA. This was finally addressed in the second season when he returned, when the Wells of Earth 2 determined that the speed force was protecting Thawne in a bomb shelter way.
