The torpedo bay is a stand in for the gun deck of a ship of the line. Thus prepping the Enterprise's for battle evokes the Hornblower's call to "clear the ship for action". Both the gun deck and torpedo bay are the largest enclosed space. Hence the torpedo bay is the place to hold formations.
