Just after the last Secret Service agent gets Marshall into the pod door to escape, if you look carefully as the door closes (which it never completely does), you can see Marshall quickly moving up a ladder inside the pod room just behind the agent who gets shot, thus setting up his "miraculous" appearance on board later to stop the terrorists.
