Whilst Apex's facilities have a purplish hue from their red-and-blue lighting, the chamber holding the Ghidorah skull is saturated in purple light from the machinery hooked into the skull which takes advantage of its telepathy. Essentially, Apex's facilities have a false purple light because they think they're in control, while Ghidorah has a true purple light because he's the one who's really in control.
