When Owen first arrives at the raptor paddock halfway through the film, his raptors can be heard snarling and honking in frustration as they're roughly handled into the ready-cages by Hoskins' team. If you listen closely after Owen punches Hoskins and warns him away from his animals, the raptors can be heard making much happier sounds in the background. They know their alpha is there and that he's going to stop what's happening to them. while Owen styles himself "alpha," the fact of the matter is that the raptors imprinted on him at birth; it has nothing to do with dominance. To them, he's their mother. They respect Owen as the leader because he's "mom", and they trust him to be the wiser and more experienced raptor. They're intelligent enough to realize he isn't their same species, but it doesn't change the fact that he raised all four of them and taught them everything they know.
