The recorder-tranceiver jewel on the Ilia mechanism always glows red except when she remembers more about who she is. That starts when she talks to Dr. Chapel, and continues when she talks to Decker in that scene. It is dark then, but it can be seen to glow once more as she finishes talking to Decker. Presumably, the dimming means she is accessing Ilia's emotions and memories instead of being controlled by V'Ger.
