Agent Smith only calls Neo by the name "Neo" once in the trilogy. This is at the end of the burly brawl, the final epic fight in the trilogy. This could be for a few reasons. One reason is that he is repeating what the Oracle said to Neo as Smith now is the Oracle and has the 'Oracle's eye'. Another is that Smith is now respecting Neo and calling him by what he prefers to be called.
