HAL was able to kill Frank Poole by taking over control of the pod, yet didn't prevent Dave Bowman from returning to the Discovery when he was piloting his pod. This is explained in the novelization that during EVA's Frank set his pod to allow HAL remote control over it - ironically in case he ran into a problem and needed HAL to pilot the pod to rescue him.
