The reveal that HYDRA has infiltrated S.H.I.E.L.D. for many years, is a major plot point in the "Agents of S.H.I.E.L.D." television series which more thoroughly details the occurrence than the film. There are in fact multiple episodes that give perspectives from different S.H.I.E.L.D. teams and how they handled the takeover occurring simultaneously with the events of this film.
