In the comic, Doctor Manhattan elaborates that a "thermodynamic miracle" is an event which is incredibly energetically unfavorable, such as an oxygen atom spontaneously turning into a gold atom. In quantum mechanics, although the odds are beyond astronomical, such a classically-forbidden event can still occur.
