The rivalry between Godzilla and MUTO's echoes the rivalry between Kong and the Skullcrawlers. Like the latter two, Godzilla's species has been rendered nearly extinct by the MUTO'S, and like Kong, Godzilla was forced to fight and kill the MUTO'S to ensure his continued survival.
