The scene where Vickers incinerates Holloway has multiple reasons as to why Vickers didn't want Holloway on the ship. Aside from following quarantine procedures, the main reason that Vickers won't let Holloway on-board and, more importantly, in the Pauling Med-Pod, is that she is worried that the black liquid infecting Holloway could be contagious and infect her father, Peter Weyland, who explains when he talks with Shaw that he has less than a week to live.
