Sonic cannot swim or breathe underwater. To save himself in these moments, Sonic can catch big bubbles floating toward the surface and use them to give himself another breath. He does the exact same thing in the movie, slurping up a bubble to give him the oxygen he needs to save Knuckles. Sonic nearly succumbing to drowning, though, absolutely is aimed at invoking those terrifying moments from the games.
