When Godzilla first arrives on Pensacola, he flashes his blue eyes. In the previous film this is said to occur when Godzilla feel threatened. It's never explicitly stated why Godzilla attacks there but it could be because Mechagodzilla's eyeball is somehow connected to the Ghidorah dna neural pathway or that the Apex building contains skull-crawler eggs.
