On the DVD audio commentary, writer/director John Patrick Shanley revealed that Roman Polanski had asked him if Father Flynn was telling the truth or not, about the abuse allegations. Polanski previously directed the 2006 stage version of the play in Paris and that's how both had contacted each other.
