After Buford is arrested, Doc and Marty are free to use a later train, as the urgency of their departure came from Buford. However, they risk everything trying to catch the train they originally chose. It seems that trains aren't frequent, so waiting for a later train would have been an unknown delay, and at this late stage it's easier to continue with the plan they already have in motion, before any more complications can arise.
