When Kirk is kicking the damaged warp core into correct place, he is actually kicking it the wrong direction (away from the center). Miraculously, the core finally goes to the right place anyway. However, as the power disruption removed the remotely-controlled warp core alignment mechanism control, allowing it to become misaligned, it did not respond to remote commands once power was restored. Any movement of the mechanism may allow it to become remotely controlled again, and it wouldn't matter which direction it was being "kicked". Kirk's attempts were to simply get it unstuck and able to move according to remote calibration settings.
