While on the bomb run, Major Kong orders the bomb detonator set to zero altitude. Altitudes in aviation are calculated based on sea level (which is zero altitude). As the missile base they were attacking was in the mountains, and certainly higher than zero altitude, a bomb dropped with that setting would not go off.
