The weapon X surgery sequence does not match up with flashbacks seen in X-Men or X-Men 2. The differences are as follows.
1. In this movie, the water tank Logan is submerged in has a different design from the other films. Most noticeably, the one seen in the flashbacks had circular windows on the front/back. The one seen here had larger, square windows.
2. In the flashbacks, Logan had surgical marks covering his entire body, including face, arms, legs, hands, and feet. In this movie, however, he only appears to have them on his chest.
3. In the flashbacks, Logan had his hands/feet held down with some kind of metallic restraints. In the movie, he had nothing of the sort.
4. Images of mysterious hooded surgeons with syringes are featured prominently in Logan's flashbacks. Nothing of the sort appears anywhere in this sequence.
Also, in X2, there is a fight scene with Lady Deathstrike that is supposed to take place in the same room where the Weapon X procedure took place. The room in this movie looks completely different, though.
