After Dr. Mann blowups up part of Endurance and sends it spinning, there is no reason for Endurance to spin exactly on its original axis (could have been perpendicular or any other direction). Even if it was in the same direction, the rotation axis would not be at the center of the docking bay, as the center of gravity of Endurance would be shifted away from the missing parts. Thus, it is more likely that Endurance would be impossible to dock.
