The F-18 hornets in the last battle scene are shown to be launching sidewinder missiles against the mothership. Sidewinder missiles are designed to catch up quickly and destroy small fast moving aircraft and a large mothership the size depicted in the movie, would be impervious to the relatively small explosive force of a sidewinder missile. A more effective solution would be to use mark 84 bombs as the mothership isn't a fast moving object. However, it was stated after arriving at Area 51 that most of the US military is incapacitated by that time, and Area 51 was not specifically set up to support fighters, therefore it is likely they could not find loadouts for the fighters.
