The Command and Control ship is a massive structure that emerged from the urban underground; there is no clue about how did it get down there without being noticed in the first place. However, at various points in the film, small alien aircraft are shown connecting themselves to one another to form larger craft. It is reasonable to assume that the command center was assembled in place in this manner.
