Towards the end of the film when Samantha and Jack meet at the café to see if Jack really is her father, Samantha tells Jack the waitress who has refilled his coffee "three" times is her mother. But Samantha came late to the café, and only saw the waitress/her mother refill his coffee once, through the café door. This phrase she used could have just been an expression, not meant to be taken literally.
