At the mall time travel scene before the Libyans arrive Doc tell Marty that plutonium is needed to generate 1.21 gigawatts of electricity. In 1955 they use the lightning strike on the clock tower to send Marty back to the future. After Doc takes Marty home at the end of the movie he time travels without any plutonium or lightning which shouldn't be possible.
Since it is unknown how much time has passed between the scenes, it is possible, they picked up some extra plutonium from e.g. Doc's home, or he kept a second box in his truck.
