When Stuart demanded that he be allowed access to the 747 prepared for him, Dulles had achieved communication with the planes and told them to disregard any communications from Dulles Tower as fake. The church with all the terrorists' equipment had also been captured, so Stuart would have no way to contact or manipulate any planes anyway. In other words, 100% of Stuart's leverage was gone, but Trudeau still obeyed Stuart as though he still has the upper hand.
