Dr. Okun has explained that the Aliens are just as susceptible to injury and death by physical impacts and even explains that the 2 of the 3 aliens caught by the humans in the 1950's died when their ship crashed in Roswell. But at the end of the movie, Hiller and Levinson were to walk away from the "burning" ship unharmed. There is no reason to assume Hiller and Levinson were still inside the ship when it crashed. They could have ejected themselves and deployed parachutes.
