Since Starfleet was well aware of the probe's course towards Earth and ability to nullify power sources, there would have had plenty of time to launch all of the functioning starships in space dock, and have them warp away to safety well before the probe's arrival, along with as many civilians and non-essential personnel as they could carry away from Earth and orbiting stations.
