Il dottor Dyson Ito vive ad Iron City nel 2563, trecento anni dopo la "caduta", e ripara cyborg nella propria clinica. In cerca di componenti perlustra la discarica, dove cadono i rifiuti dalla città sospesa in cielo di Zalem, e qui trova la parte centrale di una ragazza cyborg, che decide di innestare nel corpo, mai utilizzato, che aveva preparato per sua figlia Alita. La ragazza non ha memoria di sé, ma è un cyborg avanzatissimo, di una tecnologia perduta e progettata per la battaglia. È infatti combattendo che lentamente riaffiorano le sue memorie, così decide di entrare tra i cacciatori di taglie della città e poi nei ferocissimi tornei di Motorball. Si innamora inoltre di un ragazzo umano, che sogna però di raggiungere Zalem, luogo da cui una forza sinistra sembra essersi interessata ad Alita.
