Tutto scorre tranquillo nel villaggio dei Puffi come da sempre. Grande Puffo e i suoi 100 figli lavorano, cantano e preparano la festa della Luna blu mentre Gargamella cerca un modo di catturarli. Un errore di Puffo Tontolone però farà scoprire al mago malvagio l'ubicazione del villaggio e costringerà tutti a una fuga al termine della quale Grande Puffo, Puffetta, Puffo Coraggioso, Brontolone e per l'appunto Tontolone saranno scaraventati attraverso un vortice dimensionale a Manhattan e Gargamella appresso a loro. Nella grande mela i piccoli Puffi cercheranno in ogni modo di scatenare il medesimo incantesimo che li ha portati lì, in modo da tornare nel loro mondo, mentre Gargamella sfrutterà la sua magia per catturarli. Ad aiutarli una coppia di newyorchesi con un bimbo in arrivo.
