Callum Lynch è un criminale che ha passato la vita entrando e uscendo di prigione. Condannato a morte, viene salvato, quando ha già l'ago dell'iniezione letale in vena, da una dottoressa della Abstergo, una multinazionale dietro cui si cela l'antico e misterioso Ordine dei Templari. Avendo individuato in Callum l'ultimo discendente dell'andaluso Aguilar de Nerha, vissuto nella Spagna del XV secolo, la Abstergo vuole costringerlo a rivivere i propri ricordi ancestrali, attraverso un futuristico macchinario denominato Animus, e a mettere così i Templari sulle tracce della smarrita mela dell'Eden, la reliquia in grado di controllare il libero arbitrio. Callum scopre in questo modo di appartenere all'antica Confraternita degli Assassini, che lotta da millenni contro i Templari per assicurare al mondo libertà e giustizia.
