Ora Neo controlla perfettamente i suoi straordinari poteri e Zion è assediata dall'Esercito delle Macchine. Ma i cittadini di Zion, incoraggiati dalla convinzione di Morpheus che L'Eletto adempierà la Profezia dell'Oracolo e metterà fine alla guerra con le Macchine, puntano tutte le loro speranze su Neo, che si ritrova bloccato da visioni sconvolgenti. Resi più forti dall'amore e dalla fiducia che li lega, Neo e Trinity scelgono di tornare in Matrix con Morpheus e di lottare contro le forze della repressione e dello sfruttamento.
